Permissions are reasonably complex.
A single user, group or role may have multiple permissions applied to them - eg: explicit permissions, and permission sets
As a result, you must work with the entity permission object
You do not need to SET the id of the permission object if it is new, but you must maintain it if you want to remove it
You can get user entity permissions via the related calls like GetUserAccess etc
